I have read that defrag does not damage a SSD but it is not needed and defrag to much can wear older ssd's down. I said to defrag because I was having a problem like this with a older OCZ Patrol SSD and running defrag was an easy way to see if it was working or not.

If I want to reinstall windows on my raided SSD's, can I just use the option in windows setup to format the drives (when you select the drive to put windows on) or is there something else I need to do?

What you do is let the OS do the work. So when it comes to the select drive window, go advance and clear your existing OS drive. Then select that now unformatted drive and install OS. The OS will align the two SSD's and format as part of the install.
