Asus Rampage III Extreme mobo issue or an GPU issue???

I have an ATI 5850 HD by XFX. It is the black edition.
my mobo (asus rampage iii extreme) fails to boot up. It only boots with the GPU on the bottom PCI-E slot. with all the other pci-e slots there is a red light that gets stuck on the VGA led on the mobo.

I purchased another asus rampage iii mobo thinking my original one was faulty however i get the exact same problem?!!!!!! very rarely it does boot up with the upper 3 pci-e slots but suddenly the pc crashes and a blank screen appears. what is the problem???

and my switches for the pci-e lanes are all ON.

Maybe the gpu's pins do not "sit" properly in the other 3, btw do you have the mobo speaker connected? If yes you should get a certain "beep code" depending on what the problems is (missing-faulty gpu, memory probs.......).
