But every time I set it in the Bios upon rebooting I will get a debug code 94 or 96 and the system will not boot...sometimes it will boot into windows but it will take many tries for it to do so.
If I set Gen2 mode there is no problem whatsoever system boots fine...

i don't know if i can help you, but i have the same board and for activating gen3 i used this:
https://nvidia.custhelp.com/app/answers/detail/a_id/3135/~/geforce-gen3-support-on-x79-platformI never had an error message like you (btw. did you get it in the BIOS or in Windows?), but without it GPU-Z always shows me PCIe 2.0. Sometimes, think after an Nvidia or Windows Update, i have to reinstall it again and it works for a while. So i check it from time to time.
