Hello (excuse me for my poor english,i'm french)
The first PCie is blocked by a Noctua NH-D15, so Noctua suggest to put a GTX 1080 Ti in the second PCIe slot.
In this case, Is Formula give 0x/16x/4x or 0x/8x/4x. In other words, is the second slot alway wired in 8x or 16x ?

Page 1-8 of your manual at the top.

The second will be will be x8 (which should be more than enough) the 2080ti does not come close to using that level of bandwidth.

Only the first (x16_1) is x16 assuming one graphics card.

Page 1-8, i don't see the case : none on first.
In PCIe 4.0, even if graphic card is gen 3, 8x has a level x16 bandwith gen 3.
So my card gen3 on 8x gen4 is maybe on port 16x gen 3 ?

Top applies to your system since running a 3000 series CPU. Yes it will be GEN 3.0 because that is your graphics card (2080ti). Even if x8 x PCIE Gen 3.0 the 2080ti is not enough by itself to soak the bandwidth. Skipping to next PCIE (*may not even) fairly sure it does not effect x16, but if it does, it really does not matter.
