Tired both options in Rufus with different combinations of BIOS settings. Also tried both FAT 32 and NTFS on the USB stick. Going for UEFI GPT in Rufus and full UEFI settings in BIOS eventually gets you to a BIOS message saying something like "some settings are invalid/incompatible so we have changed them for you, press F2 to continue or F1 to enter BIOS". When checking the BIOS it has indeed enabled CSM again (running latest BIOS 0301).

My Win 7 install seems to be running fine after I used the
    HCSwitch\x64\iusb3hcs
driver. Although it is not using UEFI boot...
Will probably not spend anymore time on this as I intend to replace the Z170 Pro Gaming board with the ROG VIII Extreme when it becomes available.

Hello guys, I think I found another solution. You need to integrate USB 3 driver to boot.wim and it will detect HDD during setup. I have not tied to install this way since I don't want to re-install Windows now.

    Code:
    C:\USB3 Fix>dism /mount-wim /wimfile:boot.wim /index:2 /mountdir:mount

    The operation completed successfully.

    C:\USB3 Fix>dism /image:mount /add-driver:"usb3" /recurse

You can delete the ASUS unattended USB3 since it's not needed anymore.

I also tested nilsman's method but it did not work, when I had a second USB drive connected the setup would not even detect it and when I tried to load iusb3hcs from a internal HDD, it would fail to install, but integrating USB 3 driver to boot.wim seems the solution.

Did you install USB 3 driver by using the setup or from device manager? When I did did it from Device Manger, all USB ports stopped working and I had to reinstall Windows. My WiFi dongle was not working on both USB 2 and USB 3 until I installed USB 3 driver. So be sure to install USB 3 the correct way.

What USB 3 drivers did you integrate, those posted on the guide or the one at ASUS driver page for your mobo?

Did you enable Legacy USB and xHCI hand off in BIOS?

    UEFI/GPT.

Use these driver on the ASUS driver page.

I'm having trouble getting Linux to run on this machine, even harder then getting Windows 7 installed and running.
