Fan Xpert not recognizing fan header activity correctly

Fan Xpert 2 is unable to recognize fan or pumps connected to fan headers using the configuration below.

Maximus VI Gene with BIOS 1603
Base install of Windows 8.1 64-bit with no updates
AI Suite III version 1.00.56 with Fan Xpert 2 installed from disc that came with motherboard
Q-Fan control is set to Auto in BIOS using "Standard" fan profile for each fan header

Fan header connectivity:
CPU_FAN = Coolermaster Nepton 140XL pump that is working
CPU_OPT = 3 x 4-pin PWM fans (Akasa Apache 140 and 120mm) on a PWM Y splitter where ground and 12V wires are connected to a 4-pin Molex cable connected to PSU
CHA_FAN1 = 4 x 4-pin PWM fans (Akasa Apache 140mm) on a PWM Y splitter where ground and 12V wires are connected to a 4-pin Molex cable connected to PSU
CHA_FAN2 = 2 x 4-pin PWM fans (CoolJag 60mm) on a PWM Y splitter where ground and 12V wires are connected to a 4-pin Molex cable connected to PSU
CHA_FAN3 = NZXT X41 pump that is working

In Fan Xpert, the fan header usage shows as follows:
CPU_FAN is in "Smart Mode" and the fan profile can be changed between ~52 to 100% duty cycle.
CPU_OPT doesn't have a box to configure a fan profile
CHA_FAN1 displays a fan profile box with "!"
CHA_FAN2 displays a fan profile box with "!"
CHA_FAN3 displays a fan profile box with "N/A"

At the bottom right of the AI Suite screen, fan header activity displays ~100% duty cycle.
CPU_FAN = ~6958 rpm and fluctuates
CPU_OPT = ~1317 rpm and fluctuates
CHA_FAN1 = ~1457 rpm and fluctuates
CHA_FAN2 = ~6950 rpm and fluctuates
CHA_FAN3 = 0 rpm

Any ideas ?

I'm abandoning AI Suite since it can't reliably detect the fans and pumps.

Asus component chat support said:

  • PWM Y-splitter cables are not supported on the Maximus VI Gene motherboard fan headers.
  • It should work.

After uninstalling and reinstalling AI Suite III with Fan Xpert 2 three times, it's still unable to manage the fans and pumps.

Additionally, the motherboard and AI Suite III appear to be sensitive to the type of PWM chipset used in the fan. CoolJag technical support said they've heard of this type of incompatibility, but there's no fix. However, this isn't the only issue as a 3-pin pump can't be detected either.

Perhaps the Corsair Link Commander Mini or NZXT Grid+ V2 would be more compatible.

From what I've read about Asus motherboard fan headers, the problem can be explained by the fact that only CPU_FAN is PWM controlled. CPU_OPT mirrors whatever is configured on CPU_FAN.

After a discussion with NZXT support, the Grid+ V2 fan controller is really a 3-pin fan controller as it ignores the 4th pin (PWM).

The solution is to use something like Corsair's Commander Mini fan controller. It supports PWM on all fan headers.
