Crosshair V Formula and Revodrive 3 x2 pcie problems

Hello All,
Trying to work out a Revodrive problem for a friend for whom I Build his systems.
His Crosshair IV Extreme motherboard lan and sound ports died so I replaced with a New Crosshair V Formula non z he supplied.

His System;
Motherboard: Asus Crosshair V Formula BIOS 1703
CPU: AMD FX 8350
Ram: Ballistix Tactical Tracer (2*4) 16 GB 2133 MHZ
Case: Thermaltake Amour
Power: Corsair AX1200
CPU Cooler: Custom Overkill Water Cooling
GPU: 2x Powercolor R9 290x lcs - in CrossfireX
PCIe SSD: Revodrive 3 x2 240gb
SSD: 2x Hyper-x 480gb in raid
OS: Windows 10 Pro x64

The problem is his Revodrive is only working at PCIe x1 link speed in PCi slot PCIe_x8/x1_2 as both graphics cards are running at x16 speed in slots PCIe_x16_1 and PCIe_x16/x8_3 so I understand that PCIe slot 2 is running at PCIe x1 speed giving 600mbps/200mbps read/write speeds on the Revo.

The problem we have and I don't understand is the Revodrive has a PCIe x4 interface so I would have thought his slots should have gone x16 x8 x8 and not x16 x1 x16 so therefore the motherboard thinks it is slower than a PCIe x4 link which obviously is better for the link speed of both GPU's at x16 mode.

So we moved the card to slot PCIe_x4_4 which is where are next problem begins, It shows as being connected at x4 link speed in OCZ toolbox and will read from the drive at x4 link speed and test at full read speed of 1500mbps but locks the drive up if you try to write to it or test write speed and you cannot install OS to drive as it won't write to the drive in that slot.

Now I have tested the drive in another system and have full speed and read/write access
I have also tested in my own rig with a Crosshair V Formula-Z with 2x GTX's in sli in the same PCIe_x4_4 slot and get the same write problem.

Now in his old IV Extreme in PCIe slot 2 it ran at full speed..

Has anyone come across this problem or know why we don't have write access in that slot on both V formula boards??

From my understanding if all hardware doesn't run at the same speed, the lower speed hardware will bring down the speed/performance of all pcie slots
