I don't know details about that waterblock product.
But I know 3mm LEDs really only come in two basic package shapes - normal/round and square/rectangular. In the usual variety of colours (including UVLED and IRED and "fast"/"slow" RGB versions).
And they come in smaller sizes, 1.8mm, nano, pico, etc, which might fit. Avoid the coherent-light-emitter varieties meant for laser applications, lol.
And they come in all sorts of OEM-ordered custom colours/shapes/sizes, but these are basically never sold directly to consumers unless they're surplus or Alibaba oddities.

Yeah I need something with super thin wires, the led's fit but the wires are too thick and prevent the gpu from seating.

I'm guessing it's a design oversight. EK may have failed to actually test-fit one onto a card with LEDs installed.
You might be able to mod it. Drill ~3mm holes or countersinks into the underside so the LEDs can sit flush, use tiny drill points to widen LED thru holes, use the edge of a file to cut shallow grooves for routing them, etc. It's a transparent plastic so any tool marks you make will become painfully evident once they're lit up.
Is there any air gap under that section or does it contact the PCB? Would the LED leads make electrical contact with components or traces on the GPU board (and would using an insulating sheath or electrical tape add too much thickness)? I can't really tell without seeing closeups of the reverse side, or how it fits when in place.

Yeah the bottom of the waterblock sits flush with the armor. I think I'll pass on removing the armor and drilling holes for LED's, the holes would have to be precise and for two led's it isn't worth it.
